We are using a custom bash script to set up a Pi through ssh. When we use the install script at install.connect.sixfab.com it overwrites part of the console window. Is there any way to correct that or could an option be used to disable the fancy ui stuff?

As a workaround: Customize the Installer locally; You can run it after deleting the overwritten parts and setting the initialization parameters (TOKEN etc.). I hope it helps.
